1. You can list mail by date. Do you mean some kind of threading?
2. I wouldn't recommend trying to rename the built-in folders: having looked the Rename option is grayed out for the Trash, which suggests that this is not a supported option.
3. Evolution lists folders actually stored on your computer separately from those held on IMAP servers. If a single IMAP server has two folders called "INBOX", then something is out of joint and probably ought to be corrected at the server. I manage the folders on my IMAP account through the provider's Web interface, and Evolution picks up changes without any hiccups.

1) yup, kind of like outlook threading
2) hmm..that is kind of annoying, I don't even think it writes it to IMAP folders, rather just keeps it local
3) I only have one inbox in my IMAP configuration (its my imap server) and on my webmail, I don't have this problem....
1. There is a threading option on the current version of Evolution, and a bunch of options for defining views that look interesting (under the View menu on 2.8.1).
2. Yeah, the "On This Computer" Trash folder is local.
3. Go to Folder > Subscriptions, and select your server from the drop-down. Try unticking the subscriptions folders and then adding them back - I suspect that Evolution just needs to be encouraged to look at the IMAP server again and redetect/resync.
