You have, or will have, multiple grub configuration files on your various distributions. However, you have only one MBR and that MBR only points to a single grub configurations file. You make all of your changes to the grub configuration file that the MBR points to. All of the other grub configuration files are irrelevant.

I take this to mean that your MBR points to the Fedora Core 2 configuration file in /boot/grub/grub.conf.
So to get SuSE 9.0 in your bootloader, edit /boot/grub/grub.conf in Fedora Core 2 and add a title section for SuSE 9.0. You may also have to edit the timeout parameter.
When you install SuSE 9.1 tell the SuSE installer to create a boot floppy for you but tell the SuSE installer to NOT change the MBR. Then edit /boot/grub/grub.conf in Fedora Core 2 and add a title section for SuSE 9.1.
When you are editing /boot/grub/grub.conf you can use the existing title section as a pattern for the extra title sections. Here is a grub manual:
