Uninstaller is relatively new, keep that in mind when advising its use in the future. So it might not be present on all boxes yet. However, the uninstall.exe program is most times sitting somewhere where the program resides, and it should be runable using windows.

My guess is: look into ies4linux and see if it can do it. The uninstaller will not work because ies4linux doesn't install "the right way". Instead, it just uncompress all the stuff and copies the files to many places, putting some registry keys on the way.
If ies4linux can't remove it, your best bet is to rm -rf ~/.wine,
be warned that that will completely wipe everything you installed under wine, and all the data generated on that subdirectories (docs, savegames or whatever).
