That's bad. Are you running RTCW natively or through winex? Because I finished that game (and I'm proud of it... it has been years since I last finished a game...ghehe) and the hole game runs perfectly with WineX3 without a single problem.
If you are also using WineX, so it could be a problem with your graphic drivers. If you are running natively with a Linux installer, try to get another installer

i had a problem when i had a radeon 7500 that anything that used the quake3 engine (including rtcw) would freeze after 30 secs. it turned out after upgrading to a radeon 9000 made it work.
You must set 'r_compiled_vertx_array' to 0 in order for the game to run smooth with your card (it's currently a driver issue that it's supposedly taken care of in the 3.2.x series)
