How exactly are you trying to start it?
I start X from text mode with an .xinitrc in my home dir which looks like this:
#Pekwm
xset m 50/10 3 &
xset b off
xset +fp $HOME/.fonts &
idesk &
gkrellm -w &
xscreensaver &
wmsmixer -w &
wmclockmon &
Esetroot -f ~/wallpapers/beewpekwm.png &
pekwm
I don't think you can start it right from the command line *within* X, unless maybe you start a new X session like this:
pekwm -- :1
but I would really recommend starting it from text mode, ie. runlevel 3.

/etc/X11/xinit/xinitrc
is that the right one?
no. in your home dir, open yer fav text editor and just edit and save as .xinitrc
for example, vi should be installed on your system by default, so in your home dir:
type: vi .xinitrc
then in vi type "i" for insert
enter "pekwm" on the first line, just as a start, to get it going.
then hit escape to exit insert mode, and type ":wq" and hit enter to save.
now you should have ~/.xinitrc.
now from text mode type:
startx
and pek should start.
be warned, pekwm is configured *totally* using text config files, but it comes pretty well pre-configured and you can just edit the files to suit your tastes. It took me about a week to really get comfortable with it, but once you have it the way you want it, it *rocks*.

line and add this
Code:
exec pekwm
and then startx
cheers erling
my *only* issue with that is that whenever you want to make a quick change to your startup, you gotta do it as root, whereas with an .xinitrc in your home dir you can just click on it and edit it and save it and restart x, done.
