PlPlot question

I actually have 2 questions. Don't know of they both are newby questions, but I am, so here it goes.

I installed Fedora (FC4) on my laptop, and a main reason for that is to run a suite of bioinformatics applications. A java application is used as the GUI.

The java application I start by running a shell script (I type in sh ./runJemboss.sh). Is there an easy way of just making an icon for this on the desktop that I can just click to get the program running?

Second question (and my main concern): some of the bioinformatics applications use PlPlot (library of functions for making scientific plots) for a graphical output. PlPlot was installed using yum. Unfortunately, I get a PlPlot error when running some applications. For reasons I don't understand, I do not get this error when I am logged in as root (or use su). Thus, PlPlot functions properly. How do I get Plplot functioning without having to log in as root?
