ATI is a pain w/ Dual Head and Linux, I never got it to work. That doesn't mean its impossible, it just never worked for me. When I switched to Nvidia, I had dual screens up in 5min.
I used to have mine setup where I had a separate Gnome environment on each Desktop... It was kinda like having two completely separate OS's. One side didn't see the other. I think this was your original question.
I've since set it up to where I have one 1 large desktop spread across two screens, and find I like that quite a bit better.
