... which is fine for many uses, for instance if you want to use the cards as a login method. And that's why these card readers are often emulating a keyboard. Bar code scanners too, by the way.

I guess the only way is to keep the system from recognizing the card reader as a keyboard, and open the device exclusively in your particular application. However, I can't tell you how to do that exactly; it's just the general idea. Maybe the card reader can be reconfigured to emulate a generic USB/serial device instead of a keyboard?
