I have seen this problem when USB Mouse/KB were not enabled by the system BIOS. Linux can use the USB devices even if the BIOS has not enabled them, so when X starts up and tells the system use the USB keyboard the USB keyboard starts working. The USB keyboard does not work before X starts up because nothing has told Linux to use it.

Try browsing your BIOS settings to see if there is an option for enabling the USB mouse/KB, and turn it on.
