I'm not sure I know what you mean. My keys where made with KGpg, which is just a GUI front end to GnuPG. The keys are stored under ~/.gnupg which is the same place that Thunderbird can read or write keys. From what I can tell it looks like Enigmail (the software in Thunderbird used for handling keys) is formating the headers in the mail in a way that kmail has trouble understanding.
If you give me your GPG public key (if you have one) I can send you a signed and encrypted email from both thunderbird and kmail so you can see the difference in the headers.
