You need to ensure that both Windows and linux are running the same version of Thunderbird. I am surprised though that you managed to use a single profile for both windows and Linux. The last time I tried that (which was a few years ago) The linux profile made changes to the profile that the Windows profile didn't like and made changes to override that. This went back and forth and I decided to have a separate profile for both so as not to corrupt the files.

Since the data is valuable I hope you have a backup copy of it. You should always make a backup before trying something that could potentially corrupt data.
