I am maintaining a apache webserver in a server machine which runs on linux. I want to use FTP service to upload/delete the files from the client systems which is connected to server which runs on windows. how can i do this. Can i use any FTP software. Do I have to make any settings in the server machine to allow the FTP from the clients.

Just a little more specific please.
OK, so your:
1- running a Apache server on a Linux machine
2- you want(?) to set up a ftp server on a windows server(?) to publish on the linux server?
3- to mesh/rsync/mirror/auto-add-ftp-users on windows machine for accounts on Linux(?)
Are the machines connecting to (unknown type) windows server to do what?

There's no way anyone here can help you, with a question like this. Too many unknowns and variables.
You say "Linux"...what version/distro? Apache? Why do you want FTP, is there a specific need, or do you just need file transfer? What web and programming languages do you know? How are things authenticated in your environment? How is the Windows box hooked into Linux? Does Apache run on the Windows box, or on Linux?
This is a complex programming and setup job, and you'll need all that information, and more, to get it done.

Do you mean:
"I am maintaining a Linux server which runs Apache. I want use FTP to delete files from and upload files to the Linux server using client machines running Windows. Where do I start?"
Like others have said there are too many variables to give an answer right away. e.g.:
Which Linux distribution?
Why FTP? why not SSH/SFTP or even WebDAV? or any other method of file transfer
Is FTP already installed and configured on the server?
How are the machines connected? LAN? Internet? are there Routers? Firewalls?
