I don't know how to explain the image but to attach a screen shot. Basically the windows and icons become rough , don't reflect the Themes Icons and look like something from Windoze 3.1.
The problem intermittently happens. I am currently running Linux Mint 10 but I also dabbled in Debian for a bit prior and I had the same issue but that started from the install. I could not figure it out so I went back to Linux Mint.
These are all the Linux Mint & Debian(when I tried) defaults.
Theme ->Mint X Metal (Default) -> No change if I switch
Windows Manager Compiz -> Tried switching to Metacity and same issue
I also tried removing & reinstalling the video driver and it was hit or miss. Worked for a little while then went back to my issue. Running a Nvidia 9800 GT / Recomened Driver by OS (260.19.06)

no, in my case it was specific for pcmanfm wich is a filemanager built on the gtk library. When using pcmanfm without gnome one has to create the .gtkrc-2.0 file. But with your addational informations I think this is not relevant for you.
Since you're using compiz, try installing the emerald and emerald-themes packages. Together, they should allow you to get a much better-looking compiz theme that what is shown in your attached image.
