Having the script doesn't mean it hasn't been run.
Running it secures the mysql installation and removes the test database
and the anonymous privileges, and root@% privileges also in the mysql.user table.

I meant that running the script removes the "root@%" privilege, is all.
You should be able to login to phpmyadmin as root (since it would be root@localhost) to the mysql-server/host.
the root password for that is the mysql_root user and not root for the system.
mysql_root user password can be reset quite easily by the root user of the system.
This does not ensure that mysql_root can login to phpmyadmin however.
A security feature in phpmyadmin may be preventing that.
Logging in to phpmyadmin as "root" is the mysql_root user.
root to mysql and root to the system are 2 separate identities.
