Flash Drive Installations

I was curious to see what happens if u make the live cd install ont a flash drive. It worked well it paertitioned my drive as ext3 and a swap the only thing that went wrong is it installed the boot loader on my main hard drive.so I kinda screwed myself cuz I can only start my computer with the flash drive in now lol but ill fix that soon. Anyways I just wanted to know what the big differences r in using that type of installation opposed to the pendrivelinux.com installation, which makes a fat16 drive and a few other different things and issues a fix and a bunch of sys linux tools I'm using ubuntu 7.10 but I want to put protech one off a bootable flash drive

For the 8.04 ubuntu instructions here:
http://www.pendrivelinux.com/2008/04...drive-install/

they did the same exact install but disconnected the hard drives to avoid the mbr being written to them nd the boot changing like it happenned to me. any advantages to not using this way?
