i need to set up second web server. how and where do i tell my network to send domain1.com to linux box A and send domain2.com to lets say windows box A.

this is a really ambiguous question. Are you running a webserver on the internet? do you have a registered domain? do both machines have an internet routeable address? What are you currently using for DNS?
another solution is installing tiny dns and having both servers share DNS routing so that you can swap accounts off of one server to the other and vice versa without having to wait for dns propogating. i'm unclear on what i said above so if someone is familiar with what i'm trying to convey, please chime in!

You really just need mulptiple internet routable IP's unless you're using the servers for differnt roles, in which case you can use port forwaring and actaully apply both domains to the same internet routeable address.
You might be able to somehow do per host-name data routing, but it sounds like a hack and probably ins't a good idea.
