Your question have a very large scope.
Some file under the home directory, for root and other users, are to set the environement (eg:: .bashrc, .profile, .bash_profile, .kshrc and so on)
For the directory, there is no rule.

On TLDP.org you will find a document called the linux Filesystem Hierarchy Standard. This gives you the conventions being followed.

To see what you actually have:
In a terminal:
cd / takes you to the root of the filesystem tree
ls tells you what is there
cd <directory name> takes you down one level
cd .. takes you back up
cd takes you back to your home folder

After maybe 15-30 minutes with just these commands, you will have a pretty good idea of what is where.
