clean install - two hard drives
I want to do a clean install of the latest OpenSUSE (13.1?). I have two hard drives, the larger one just holds data and the smaller one is where the kernel is. I was thinking I'd physically disconnect the big hard drive and do my clean install, reconnect the HD and configure the bootloader. How does this sound?

The thing is I'm having a hard time backing up all the data to a DVD. I don't want to lose it. If I do a full reinstall will that drive be affected? Maybe I should just do an update.

If the drives are of noticeably different sizes, it should be pretty easy to distinguish which is which when installing. I haven't installed Opensuse for a while but if this isn't shown in the installer, you can always use fdisk to show which is which.

That's sane - but so is pulling power from a disk to protect it. If there is no bootloader on the MBR of the bigger disk, you won't even have to re-install the loader.
Either, or - both are legitimate options.

Pull the drive.
Do install.
