Ok, I have no idea what is the problem, maybe you have to tun 'update-modules' (as root) as this HOWTO says (if your debhelper version is less than 4.2.11). Or this way doesn't work properly on your machine, try the way in point 4.1 as I did.

Tried update-modules but it was no good. I decided to give your way another try, but now I seem to have run into yet another problem:

XFree86 drm includes at /usr/src/kernel-headers-2.6.7-1-686/drivers/char/drm do not fit this driver.
This driver is designed to only work with X4.1.0 or higher.
You can match this by getting Linux kernel 2.4.8 or higher.

Hmmm. Well I know for a fact that I'm working with X4.3.0 and kernel 2.6.7 so something seems to be wrong here.

I also checked my kernel config file to see if I had any DRM modules installed, and I did.

But none of these modules are currently loaded, so I assume that its ok.

After some investigation and a little more though, I realized that:

Kconfig  Makefile
Contains none of the DRM module files, yet according to my current kernel sources those are installed. So I'm thinking that I might need to take out DRM in my kernel config file, re-compile, and then start again OR somehow get those files into /usr/src/kernel-headers-2.6.7-1-686/drivers/char/drm. (I have no idea how to do that). I'm a little hesitant to go about re-compiling my kernel again after everything is all setup and works nice though. If anyone has a better idea please share, otherwise by the end of the day I might just suck it down and re-compile it.

Talking I fixed it!!!

Just wanted to say I got things working. The problem was that "flavour" wasn't supposed to be taken literally. I changed it to "-1-686" when I made my package and then the module loaded fine.

Code:
# cd usr/src/kernel-source-2.6.7
# make-kpkg clean
# fakeroot make-kpkg --append-to-version "-1-686" --added-modules fglrx-4.3.0-3.9.0 modules_image
# cd ..
# dpkg -i /usr/src/fglrx-4.3.0-kernel-2.6.7-1-686_3.9.0-5+123.Custom_i386.deb
# modprobe fglrx
Then just a quick edit to my XF86Config-4 file and I'm running fine. The only weird thing is that I have a Radeon 9500Pro but...

$ fglrxinfo
display: :0.0  screen: 0
OpenGL vendor string: ATI Technologies Inc.
OpenGL renderer string: RADEON 9700 Generic
OpenGL version string: 1.3 (X4.3.0-3.9.0)
