Another one is tovid. It has options for either using ffmpeg or mpg2enc (the latter is its default, but I usually change it to ffmpeg, since I feel it works better).

if it doesn't have to use ffmpeg you might take a look at
arista - multimedia transcoder for the GNOME Desktop
transmageddon - video transcoder for Linux and Unix systems built using GStreamer
soundconverter - GNOME application to convert audio files into other formats
soundkonverter - audio converter frontend for KDE
Well I have tried WINFF.But the no of output formate is very small,It even lacks nokia mp4 as an output.
Not sure how ffmpeg works in Ubuntu, the version in the normal Debian repos is crippled due to licensing issues. Might see if the version in the Medibuntu repo has more features, like the version in the debian-multimedia.org repo does for Debian.
