I read an article online about Google Chrome and I remember finding out that it is bundled with a lot of other things.
Some people said they thought that those extra things that the browser comes with creates issue's.
Maybe that's why it launched differently in the terminal than from the Applications Menu.
Sorry it's been a while since I read that article and don't have the link but at least I remembered what was mentioned.
You could switch to another browser.
I know FC comes with Midori but I never liked that browser so I just used FF.
One thing I have found to be with browsers is the more add-on's you have sometimes that causes update issues.
(least in my case it did)
Iceweasel runs pretty well and Sea Monkey runs good too.
