By default it should take from grub.conf, but it is not taking from standard locations.

/etc/grub.conf -> /boot/grub/grub.conf
/boot/grub/menu.lst -> /boot/grub/grub.conf

these all are soft link to "/boot/grub/grub.conf" . I tried to verify this by changing timeout to 500, but there was no effect on grub loader time ???

Is there any command to find out from where the grub loader is getting the grub.conf

Are you multi-booting?
Do you have a separate /boot partition?
Is grub installed to mbr?

No we are not multi-booting, also we don't have separate partitions.

Is grub installed to mbr of the boot drive? But we're getting somewhere.

... are you using LVM and/or RAID? Is your boot process expecting a separate /boot partition (this would be the default - check fstab, as well as grub.conf)?
Probably your fastest recovery will be to reinstall grub.

What is the output of parted -l?

You should see a partition with the boot flag set. If there is only one partition, and it doesn't have "boot" in the Flags, you can set that using parted.

As root ...
Code:
# parted
print
toggle <partition-number> boot
exit

My output is:

[me@work 2011-06-28]$ parted -l
Model: ATA SAMSUNG HM160HI (scsi)
Disk /dev/sda: 160GB
Sector size (logical/physical): 512B/512B
Partition Table: msdos

Number Start End Size Type File system Flags
 1      512B    84.2GB  84.2GB  primary
 2      84.2GB  84.8GB  524MB   primary   ext4            boot
 3      84.8GB  93.1GB  8390MB  primary   linux-swap(v1)
 4      93.1GB  160GB   66.9GB  extended
 5      93.1GB  160GB   66.9GB  logical                   lvm
