You can use a program called partimage to make a compressed image of the Windows partition while you are running Linux. I would put that image on an external hard drive.
I have used partimage to back up and to restore Windows XP. It works. Partimage even backed up the MBR of the disk without me doing anything special. When I restored Windows I told partimage to restore the MBR from the backup. That also worked.
You can use partimage to back up the Linux partition too but it won't back up a mounted parition so you would have to boot a live CD or if you have more than one Linux system on the disk you would boot one to back up the other.
