I dont need to share files between them. The only reason I need it in a LAN is, I have an application deployed on my linux machine, and would want to open that application from Windows too.

No, you do not need samba for this.
You can use rdesktop to connect from the linux machine to the windows machine.
You can use vnc to connect from the linux machine to the windows machine.
You can use vnc to connect from the windows machine to the linux machine.
You can use ssh to connect from the windows machine to the linux machine.
The list is pretty long with regards to connecting between the machines without the need for samba.
