As for alsamixer, there is probably another slider in there for your headphone connector. In my experience, the sliders sometimes are scrolled beyond the right edge of the screen. Try moving over for more settings.
Also, simply setting the master volume may not be enough, Experiment with several of the other ones, for example set everything to 50% and see how that is. If there's a difference, it's a process of elimination to figure out which slider controls the line-out.
While you're there, do the same for the microphone.
