Well...
If you took a copy of a live-cd linux distribution and booted it, then opened a terminal and used the command "fdisk -l", what would you see? You might look at "man fdisk".
Is this a new HDD or a new problem?
Did you by chance erase files of a size that is equivalent to the missing capacity without properly unmounting the HDD before removing the USB connection?
If the latter is the problem, you could format the HDD and begin again.
