In Linux it is actually easier to run independent things on the two monitors than to extend one desktop over both monitors.
Most people want to extend one desktop, which is automatic in Windows but harder in Linux.

A lot of the details depend on which video card and driver you are using. Some details may depend on which Linux distribution you are using. You might need some manual edits to the xorg.conf file to get everything set up right, or maybe the distribution's video setup tools and/or the video driver's setup tools can configure xorg.conf for you.
You get the most flexibility with an nVidia card and the non-open-source nVidia driver. But it isn't much harder with other brand cards (it may be much harder with an nVidia card but using the open source driver).

I was assuming your first graphics interface supports two monitors, in which case it should be equally easy to configure two independent monitors on that one graphics interface or to put the second monitor on a second card. Of course, if your first graphics interface only supports one monitor, you would need a second graphics interface.
