It means you should reboot into kernel 4.9.0-11, then install the kernel-headers package for it, and you should be fine.

Two kernels are installed on this computer (releases 4.9.0-3 and 4.9.0-11), which is quite normal after an upgrade. uname shows the currently running kernel; in your case, it's the older of the two. You would normally run the newer kernel and just keep the older one in case you have to roll back your software after an upgrade.
