I went ahead and added --enable-targetbased to test. I had to install flex and bison (which you already have), but once I did that I did manage to get it to compile without errors. I'm not sure what to tell you, except that this guy had pretty much the same problem and apparently managed to work around it with a small tweak. Seems like he never got confirmation on whether his tweak was kosher or not, though. Have you considered using a distro-supplied Snort binary package?

No I haven't. Which one would be better suited for CentOS 5?

Whichever CentOS provides. Check yum and see.

EDIT: BTW, keep in mind that I don't know whether CentOS provides a Snort package or not.

I downloaded an RPM for Fedora Core 7. Since I believe CentOS is similar to Fedora/RH.

This is what I got.
rpm -ivh snort-mysql-2.8.4.1-1.FC7.i386.rpm
error: Failed dependencies:
libpcap.so.0.9 is needed by snort-mysql-2.8.4.1-1.i386
snort = 1:2.8.4.1-1 is needed by snort-mysql-2.8.4.1-1.i386

I assume I need to install libpcap.so.0.9?

Hmm, odd.

I used the one for Redhat 5 and this is what turned up.

rpm -ivh snort-mysql-2.8.4.1-1.RH5.i386.rpm
error: Failed dependencies:
snort = 1:2.8.4.1-1 is needed by snort-mysql-2.8.4.1-1.i386

I'm not sure what it is asking for here? 1:2.8.4.1-1? What is that?
