hi there let me ask a couple of questions:

1.what gui are you using.
2.what programs do you have open that cause the problem

i had a problem once kinda like the one you described and it was cuased when i went to setup Kontact in KDE, I found that when the wizard for Kontact was running there was a Dialog that came up behind a couple of aleady open windows and they seemed to not have any focus at all and the dialog that was open behind them did not appear in the task bar. but when i started moving the windows to get to my desktop link for KDE System guard i saw it and closed it, then everything was fine.

I do not know if this is the problem for you or not but i thought i would mention it.

post more info and i can help look in to it.
