now i know what is was the problem. those line was made using rectangular tool, but in fact, it should be work both way.
just try to make some lines with rectangular tool and some with beziser line tool, and then try to save it as pdf. do you get similar things, or just like me.
Unfortunately PDF output (and postscript output in general, for that matter) in Inkskape is very, very broken. What I've done as a workaround was export to PNG then convert to PDF but that defeats the point of creating a vector illustration in the first place. I'm still on Inkscape .43, by the way.
The Inkscape folks claim that they have made tremendous headway on PDF exporting in .44 - I haven't had the chance to download and try it yet but you may want to try it to see if it resolves the issue you are encountering. Their explanation is very reasonable: that postscript (at least, the version they are using) does not support alpha blending or transparency, so they have been in the process of rewriting the PDF filter to skip the postscript step. Previously they were generating a .ps file behind the scenes, then using ps2pdf to create the final PDF file. There was a thread about Inkscape on slashdot in the last week or so and you may want to go check it out - some of the developers posted about various issues which have previously been holding Inkscape back.
