And I think it's because all the transition mpg files are zero sized:

It is hard to say without seeing the todisc.log. There was a bug in the mpeg encoder in some Ubuntu incarnations - you might like to check if you can actually create an mpeg file with ffmpeg.
You should also mention what version of tovid/todisc you are using - there have been some syntax changes in some of the backends like ffmpeg, transcode and imagemagick that will cause 0.31 or earlier to error out if you are using recent versions of these backends. In that case you should use tovid svn version, removing the version you are using now.
