Run "aptitude keep-all" before removing them.
Code:
aptitude keep-all

Please post what exactly wants to be removed.
If its just gnome-desktop-environment that is just a metapackage. Let it go then run aptitude keep-all.

Did you mix package managers (aptitude and apt-get)?

Does it work with apt-get?

#apt-get remove ekiga transmission
#aptitude keep-all

That's not what he meant

Post all packages your package manager (aptitude, apt-get, synaptic, ...) is trying to remove.

If it's only trying to remove a metapackage (like gnome or gnome-desktop-environment), just continue and let your package manager remove it (it will not remove anything).

If you're unsure, do post (copy and paste) all packages your package manager wants to remove (as already suggested).

PS: ... and do mention what package manager you're using.
