Most terminal emulators have a transparency option in their settings dialog, have you tried that?

In the terminal editors I have seen so far this only works when you use fake transparency, which is offered for example with rxvt-unicode. AFAIK, most terminal emulators that can't be configured as extensibly as XTerm, rxvt, ..., automatically will use real transparency (showing underlying windows instead of the desktop background) when it is made available by compositors.
So, as I see it, the solution to your problem is either to turn off compositing or to use a terminal emulator that gives you a fake transparency option.
