You don't say what desktop GUI you're using, but it's either one of two things: the system tray is hiding some icons (easily done in Linux), and if you click the arrow in the systray, it'll 'expand' to show what's hidden. You can also right-click on the systray, and change settings for visible apps there. The other cause could be the app is set up that way...have you gone through the settings on the app, to change it's behavior?

i attached screenshot of my desktop [ubuntu 14.04 lts] ...in that right hand side top nearby date and time ,lan messenger icon should be shown as it already running in backgound.but it is showing in ubuntu 10.10 old version.
you can even see left side launcher lan messenger icon as it is minimized [left side 3rd icon from down , blue and green rectangle with circle above).

Did you read/understand what I posted previously???
Did you check the systray settings, to select what was visible?
Did you click on the systray, to see if the icons showed up?
Did you check the settings on the app itself, to see how it was configured??
We understood perfectly what you asked, and you were given possible solutions...you don't acknowledge that you got those suggestions, tried them, or what the results of your efforts were. All you did was post a screen shot.

Spell out your words. And have you looked at the BOTTOM activity bar that comes up? Certain applications (Dropbox, HPLIP, etc.), show up there, not in the 'default' systray at the top.
