I am not sure if I need to make a clone of my os and reinstall my os or just copy home?

Why didn't you script it in a way that would accommodate a few of your treasured features/special packages?
Because they exist as source code under my home folder or as packages in the repositories and it makes no sense to duplicate the repo and expand the size of my backups for no good reason.

Ouch! Sorry to hear/read that. A cloned image (clonezilla image) or backup from when your system was clean and working would have been WAY handy now.

I took a look and there appears to be a few programs in home dir, what is likelihood of there being more elsewhere outside /home?
It's mentioned (below) there could be data folders outside of /home, beyond /home is root. Am looking for a folder literally labelled data folder there?
