Typically, you only need to specify the FTP port number if it's a non-standard one (in other words, one other than port 21). That said, I'm a bit confused by your post, as it's not clear whether you're talking about the port of the FTP server or the port of the proxy server. If it's the proxy server, you shouldn't need to alter anything (just tell your browser/whatever to use the same proxy/port for FTP as it does for HTTP, HTTPS, etc.).
