deleted .Xauthority, now can't ssh in

So I am fairly new to Linux, which is likely the crux of the issue I am having. So I have been remotely accessing my machine running Xubuntu using a windows PC with PuTTY. Essentially I was having issues with the x-server and my graphics cards. Every forum I read suggested that I delete .Xauthority and have a new one generate upon log in. However when I did that it simply hangs at a black screen before timing out. I tried passing X11 (using the PuTTY option), but that didn't work. I also tried passing my username and pwd using a target shortcut, however that got me nowhere. If anyone could offer some suggestions of remedies for this I would really appreciate it. Also, I have found the whole xorg system to be very touchy and confusing, so any resources on better understanding it would also be really helpful. Thank you all for your help!
