Please ignore what i posted before. I think that i managed to set up the partition with 255 heads and with 63 sectors. I chose 's' as option (create a new empty DOS partition table) and then i chose all the default settings excluding the heads and the sectors.
Now fdisk -l returns:

Units = cylinders of 16065 * 512 bytes

Device Flag Start End Blocks Id System
/dev/hda1 0 65527 526345627+ 83 Linux native
/dev/hda2 u 65527 65533 48195 82 Linux swap
/dev/hda3 0 65533 526393822+ 5 Whole disk
...but still cant boot from the hard-drive.
Anymore ideas?

I would like to ask some questions again.
I tried once more again to set up things and i think that now I got what you told me

What about the id of hda1 and its boot flags. What kind of partition i have to create logical or primary?

Doesn't matter.

A Linux by birth will be able to boot from either a primary or a logical partition.
