On ubuntu 8.04 I was able to do exactly as you describe to get Windows+E (which we must learn to call Super+E
) to run Nautilus. Researching before trying it suggested it might not work -- but it worked fine. From the log:

keybinding_commands
command_1: /usr/bin/nautilus /home/c/d/
Tested OK.
Either the key combination or the command is not working for you. Maybe change the command to run a noddy script that creates a file so you can see if the key combination is working.

and then change the Metacity config so Super+E runs /tmp/my_test.sh as evidenced by the creation of /tmp/my_test.out. Good to test /tmp/my_test.sh from the command line first so you are confident it works -- and then delete /tmp/my_test.out!
