From the source directory, you should be able to perform 'make uninstall', if it's a proper makefile. For the apt version, you just need to find the relevant debian package to remove/upgrade.
I updated growisofs by uninstalling both versions i had, and doing an apt-get on the dvd tools package. I also updated my version of k3b.
However, I still get the "unable to get event; input output error."
It's something to do with growisofs, cause it happens when i try and burn via command. I tried as root, which didn't solve the problem.
I'm not sure what else to try. Doesn't seem like much resource is available. - I've only got DVD-R disks, and when this error comes up, it only rarely allows me to cancel before the dvd becomes unuseable.
Perhaps the sudo changes k3b's configuration in some way. I'm not sure. Have you considered (though this is drastic) upgrading to a 2.6 kernel to see if that resolves your issue?
