When you installed the OS, did you have the usb plugged into the 3.0 port? What OS? Do you see any other info before this?

My guess is one of a few things. One is there are still bugs in the 3.0 booting and running in linux. There may not be full support for the port in the first few files like grub and init files. The usb flash may have some odd issues. Could be that special delays or other timings need to be set to let stuff settle down.
