How do you use the USB flash Disk once mounted??

Hi
I just finished installing Gentoo........took me ages but it was worth it, now I can mount a flashdisk, but I was wondering....how do you actually use it, as in when you are in Gnome, you mount the drive in the terminal, what if you want to copy the files, everytime I try to like copy all the contents to /home/.... it omits the directory!!!
