Windowmaker: bound keyboard commands use qwerty keyboard but within apps, dvorak.

I use windowmaker as my window manager and have used xsetkbmap to use the dvorak keymap. Configuring the keyboard commands (control-b to launch browser, etc) worked fine, but to perform the commands, I have to use the qwerty keyboard setup.

Within applications dvorak is used (I'm typing this in dvorak.)

I don't understand what's going on. Can anyone help, or tell me what I need to provide to figure out the problem?

Have you tried to set up dvorak layout in console too? Also the keys may be hardcoded, as in bbkeys I use for blackbox. It doesn't matter which layout I use, bbkeys works with qwerty.
