Actually, what a difficult task to use two different boot types in two different disk. However, drive your attention to the idea below which could answer your question. (If anyone has a right question, please post)
It is worth noting that Window is not a boot type. It uses DOS to boot.
In a disk(called [1]), have the partition divided into 2 part, one for Linux (swap and ext), the rest for dos (not for win). The size required for DOS is not too large (about 3M is abundant, inculed command.com, config.sys.....). In the other disk you install Window as normal.
When boot, your boot loader (LILO or GRUB) in [1] let you choose either DOS or LINUX. If you choose DOS, type you hard disk drive follow the promt to direct it to your window installed disk. Then, start window here. If you choose LINUX, nothing differs to the normal case.
