serial port problem


I'm not 100% sure if this is the correct part of the forums to ask this so feel free to move this question if I was wrong.

I use Ubuntu version 11.04 and have been experiencing issues with serial port communication. It usually works fine for shorter tests but lately I have been doing longer tests (20 mins or so) using 2 ports open at the same time. The kinds of tests I am doing are basically just open 2 ports send/receive data for awhile and then close the ports. But for some reason at some point the ports will stop working and then the computer will completely lock up if you press any button on the keyboard. It is also very inconsistent with how long it takes for the ports to stop working. I can't say exactly what hardware the computer is using because I am not at the computer I'm referring to but the computer is probably around 5 years old. So I guess my question is if anyone is aware of anything related to Linux or some driver I might not have that could be causing this or where I could look to find answers. Any help would be appreciated. Thanks.

I am using Linux - Ubuntu 11.04 on the computer I am using and the computer I am connecting to.
As far as the ports I am using it depends on which serial cables I am using. The 2 ports I use are some combination of ttyUSB0, ttyUSB1 or ttyS0 depending on if I am using regular RS-232 serial cables or RS-232 cables with USB converters. The reason for the USB converters is because the computer only has one serial port so I need to use one regular serial port and one USB or just 2 USB's. I have tried this with different serial cables and it makes no difference if I use ttyUSB0 and ttyS0 or ttyUSB0 and ttyUSB1. The reason for needing 2 ports at the same time is because it is for communicating with some hardware that receives data on one port and returns it on another port. But for now I am just going between two identical Ubuntu computers just bouncing data back and forth with c++ programs on each computer and these issues have come around. I don't have the programs I am using with me at the moment but it is pretty straight forward, just opening the ports, exchanging data between the computers and then closing the ports.
