Do you mean run linux apps on windows? cygwin is one of the better options:
http://cygwin.com/
Or do you mean to install software from a remote machine? Lot of options but ssh or vnc would be the most common.
Cheers,
Stan

You can store the installation programs on your linux server, and have the users run the installation programs on their machines.
