You can use cdparanoia directly and tell it to skip the first track, like:

cdparanoia -B 2-
But if you want to keep using cdda2wav, you can use "-t 2" to start at track # 2.

Make sure to man cdparanoia && man cdda2wav.

Edit: nevermind, I just saw this

I suppose I will just have to use K3B to rip as flac, and then go back later and add replay gain with metaflac,
