If it is a normal qmail setup then the /var/qmail/control/defaultdelivery file will tell you where it goes normally.
For instance, on my mail server:

./.maildir/
Now, ignore the dot-forward part unless you have dot-forward installed. The ./.maildir/ (which is qmails default) means it will get delivered into the users maildir.
For instance, if you send mail to
joebob@joesdomain.com then the mail should end up in /home/joebob/.maildir/new/. If your users don't have maildir's you'll probably notice lots of error messages in your qmail logs saying the maildirs don't exist. You can create maildirs with maildirmake.
