I notice the MySQL process is typically one of the top processes and I would like to examine it to see what databases/queries are the main cause of this.
What are some tools I can use to do this? I did a Google and found some stuff like mtop but they are outdated and don't support MySQL 5.x

The MySQL site has many. MySQLadmin is one I use, but there are others as well.
I looked at the MySQL site but it seems like the stuff seems to be for Enterprise edition, and I'm looking for something free.
The only thing I see in MySQLadmin that would be useful to me is proc stat, but even that hardly shows anything because typically the queries don't last long enough to show up there.
